If you change the Notes field after you Stop a Timer by pressing long for the Pointer, then you don’t get a save button.

If I understand you correctly, you are holding your finger down in the Notes field prior to the keyboard appearing instead of tapping it to get the keyboard to appear. I am pretty sure that's what you are telling me, but I want to make sure.
If that's the case, we were able to replicate the behavior your report and already have it fixed in a development version of the application. That update will be submitted to Apple as soon as we can get it to them, and it generally takes them 5 - 7 days to approve updates. You should expect to see that update in the App Store in about 2 weeks.
Also, thank you for taking the time to submit all of your feature requests. We'll respond to them as we get a chance.
